Even Commander Cody attempts to destroy Obi Wan without hesitation. In RotS the clones unquestioningly obey the Order 66 and destroy the Jedi on the word of Palpatine.

The portrayal of them as such independent individuals is actually quite deep and complex given how they ultimately turn on the Jedi in Revenge of the Sith. I appreciate a good clone-centric episode when done well as this one is. I can see why a lot of people like the way the clones are humanised and personalised in the Clone Wars series, it adds some depth to them and adds interest when they are on missions etc.
